Jim sits on top of the inn, eavesdropping on Dr. Doppler and his mother. He slides off the roof to meet the turtle-like alien who crashed out on a ledge. When Jim carries the alien back to the inn from its ship, they are on a dirt road much further away.
In the center of the planet, Jim hangs on a wall while Silver holds on to the ship full of Flint's treasures. In the wide shot, John Silver and Jim Hawkins are far away from each other. In the next close-up, they can almost touch each other. In the next wide shot, they are far apart again.
During the supernova, a strong gust of wind smashes out all the windows in Captain Amelia's room. Later, when Doppler, Jim, and Amelia are in the room, all the windows are intact.

When the pirates attack the Inn, Doppler is standing by the front door when a laser shot bursts through it. As he runs up the stairs, the window to the left of the door is also shown to have been broken. Yet it was intact when the door was shot and no further shots had been fired before he started running.
When away from the gravity well of a planet, the ships have an artificial gravity system which can be tuned on. When disabled, objects do not float free but incorrectly are repelled from the ship and actively float UP and away from the deck of the ship. This is not how (lack of) gravity works, both times it is visible the ship is in continuous motion, and there is no other obvious or in-universe-explained reason for this.

As Doppler runs up the stairs when the pirates attack the inn, what sounds like a window is heard breaking. Yet no laser shots were fired at that point.
Only in the Italian-dubbed version: when Captain Amelia gives the course, she says "South by South-EAST, 2-1-0-0". That's wrong, 2-1-0 it's South by South-WEST, as it is correctly said in the original version.
Dr. Doppler is tied up but manages to escape his bonds by slipping his large hands out of loops tied around his "abnormally thin wrists." This is the exact opposite of how wrist restraints work - they deliberately secure the hands because wrists are thinner than hands, making a loop too small for the hand to slip through.
